I want to track everyday expenses. Do I need to make an account for these types of expenses? For example, if I buy gas for my car, I create a transaction from the "Checking" account to an account that I would previously have made called "Car". Is that how it is supposed to work?

Usually you have not to create separate accounts for different kinds of expenses. Use categories instead. For example you can make category "Car" and mark all expenses for car by this category. You can mark car expenses under any account, for example from cash or credit card. To see all expenses on car you have to select "all accounts" in transactions table and then activate filter by "Car" category, and you will see both list of all expenses on car and total amount spent on car. Furthermore, you can see simultaneously expenses by all items under certain category. Just do the same as in above mentioned, and then go to the reports and select "Category" from popup list.

Separate accounts are required to mark more complicated expenses, for example mutual accounting between several peoples to hold common expenses. Another case is to make an account for intermediate calculations. Yes, it is possible to create account for car, but usually using of categories are more simple and enough.

Is it possible to link accounts? I have an overdraft account that I'd like to track and link to my checking account. When I draw down my checking into the negative, funds are taken from the overdraft account automatically. If I set up both accounts can they be linked to withdraw if below a certain balance?

No. You have to do this manually. For example, when you see that total on checking account goes below zero, you can create transfer from overdraft account to checking. How frequently to create such transfers depends on how precise you want to see total on overdraft account.
